Taking pictures with it is a no brainer. Recording footage is easy once
you designate the target window, region, or zone. The main problem is
trying to record sound. If I choose microphone as record I can only
record my voice. If I choose anything else to record from it disables my
ability to use my microphone is MSN Messenger. As for using a separate
program specifically I am very clueless on them and still have no idea
how to target the person I am chatting with's audio signal.

Really hard to say, without seeing the program.  I'll see if I can take 
a look at it tonight and I'll get back to ye.
However, you might try using not just one program.  Maybe use one 
program for the video capture and one for audio, then sync 'em together 
later.  Might work as a temporary solution.
