I did too for the longest time.  However, the episode with all of the
Ryo-ohki crystals (all 101 of them) grabbing a carrot and returning to the
lake (and thus the ship) would seem to confirm that the ship and the cabbit
are seperate, with the cabbit being Washu's version of a royal tree.

Is this all diagrammed somewhere?  I know you've been working on a pretty
extensive FAQ, particularly about the Trees, and I'd like to see this
charted out....
