Well, the Angels recognize NERV as a threat - with or without ADAM.  This
is for several reasons:
1) NERV has the Evas, the only known weapons capable of standing against
	the Angels.
2) NERV is the only organization who has commanded the use of the Absolute
	Terror Field.
3) Tokyo-3, NERV third branch, is the only NERV operations center with
	active Evas (however, later on, another branch will be attacked
	in test operations).
4) Tokyo-3 is where Gendo Ikari, head of the Human Instrumentality
	Project, lives.  The Angels are bent on mankind's destruction;
	Instrumentality, according to SEELE (or, if you haven't heard
	that term yet, the commitee Gendo is always before), is the true
	salvation for mankind (uh huh, yeah, sure).

That's plenty of reasons to attack Tokyo-3 if you're a big randomly
shaped lifeform with an S-2 organ and a bunch of eyespots, in my opinion.
