To me, Volume 8 (which came out a month or so ago from Viz) confirmed this. In the anime, Shinji was inside his Eva, and was seeing visions that included his mother. In the manga OTOH, Rei seemed to be having some issues (especially when Gendo, during another test that involved Rei naked O_o, started stroking her cheek and Rei brushed it away) that led her to where Shinji had once again rejected coming out of the Eva. She was instrumental in getting Shinji to change his mind (out of sight, where no-one but apparently Kaji saw her). Later on, they had a discussion at a place of Rei's choosing that ended with them holding hands. Again, I dunno what happened in Vol.9 (Sasuga hasn't sent my order out yet), but if the scene in anime ep. 23 happens (Rei commits suicide rather than become one with the angel, then the next clone appears and doesn't recognise Shinji), it's really gonna hammer the boy. Curiously, I noticed in the "Director's Cut" ep. 22, it almost seems to allude to Shinji and Rei geting closer. I dunno how Sadamoto is gonna end this (I can imagine the core story will be intact, but there have been several incidents that say it may not be totally alike (most notably this development and Toji's death). Which is why I like Sadamoto's version better: seems much more character driven. But it isn't over yet, and things could certainly change.
