After many days of work, my summary of the movie is complete.
The good thing about subtitles is I could pause the show and take my time to
interpret the dialog. The bad thing about not being able to understand the
native language of the show is that I can't fully trust the subtitlers. So
if you feel I've made any mistakes, don't hesitate to correct me.
A series of footnotes is in a separate post.

This summary is dedicated to CuSO4 and Stephen Lee. Thank you for providing
us with summaries. Without you, I'd only get to see new chapters once every
few months- at best.

To say that there will be spoilers would be an understatement. I may be
summarising, but I won't be hiding anything.

The movie opens with a fairie hopping across the lunar surface then diving
deep underground to a prison. She penetrates its' forcefield and unseals the
prison. The prisoner was divested of his form and his essence locked in a
small stone. He offers her his power to acomplish a shared goal.
On Earth, it's the third spring since Belldandy came to Keiichi. It's a new
semester at NIT and the Motor Club is recruiting new members(1). Among the
new members is a mysterious lady named Morgan.
At the Welcoming Party that evening, Hasegawa gets a little too affectionate
with Keiichi. Belldandy sees this and unknowingly bursts every glass in the
room then she runs off. Keiichi catches up to her and they patch up in a
beautiful scene. Just then the moonlight reveals a figure...
At the same time, Urd gets a call from Peorth. She tells Urd that the
prisoner on the Moon has made his escape. Urd rushes off before she
finishes.
At the campus, Belldandy introduces Keiichi to the new arrival, her
teacher/mentor Celeste who guided to become a 1st Class Goddess. He just...
left... one day. He speaks, his voice, it's the prisoner's!- saying that
Belldandy has forgotten something...
Just then Urd drops in, ready for a fight. Celestine just kisses Belldandy-
sending her unconcious- before leaving.
At the same time, Heavens's systems come under attack from a virus that is
bypassing and defeating all their countermeasures.
Keiichi and Urd get the still out cold Belldandy back to the temple. Urd
sommons Holybell and it isn't a pretty sight. The angel has blue crystals
embedded in her body.  Urd is unable to do anything and contacts Peorth, who
tells her that someone used Belldandy's connection to Heaven to plant a
virus into the system. They've had to isolate the Main System and thus
cannot maintain a stable connection to the Earthrealm. Reinforcements are
not available, the goddesses are on their own. Peorth asks them to track
down Celestine.
In Belldandy's mind, she is in a cloudscape. She sees Celestine, he turns
around... it's Keiichi? Keiichi vanishes like a gust of wind. Other images
of Keiichi surround her and vanish the same way.
In the waking world, Bell's forehead mark "flips" around rapidly, she
levitates and her clothes reform into her goddess dress. She floats upright,
lands, opens her eyes and...
Introduces herself to Keiichi and asks for his wish! The trio realise that
Belldandy has lost her memories of the time since she met Keiichi. (2)
Keiichi (smart boy that he is!) wishes that Belldandy's memories are
restored. It doesn't work of course, Heaven's connection has been closed.
In Heaven, Peorth reports (3) that they are erecting barriers to hold off
the virus. The plan is to wipe out the virus in the network to regain normal
functions then connect to Belldandy and eliminate its origin. But if that
doesn't work, they'll have to use a dangerous vaccination procedure. Peorth
asks for more information on the criminal. She gets a static filled sequence
of images, ending with a shot of a young Belldandy.
At NIT Keiichi asks Belldandy to change out of her goddess dress because it
is attracting too much attention. Her first is a schoolgirl's fuku!
Because of Belldandy's memory lost, the Motor Club's entry in next week's
race is in jepordy. Keiichi needs another partner (4).  Morgan volunteers.
They go for a run together and do pretty well. But Keiichi is sad that
Belldandy won't be his partner and Belldandy feels uneasy too. Afterwards,
Morgan talks to the prisoner, it's Celestine and she's the who freed him.
She doesn't like seeing Belldandy and Keiichi together. He tells her she
only has to keep them apart for now. Soon it will be time. Meanwhile, a
distracted Keiichi misses a curve, although Belldandy saved him (5), his
bike is a wreck.
The next morning (6), Belldandy cooks a big breakfast for Keiichi.
Afterwards, she finds a photo album of their time together. She says
Keiichi's smile is emptier now and she wants to work to make him smile for
real again. She wants to enter the race with Keiichi.
Morgan is less than pleased with the decision. She challenges them to a
race. It's Keiichi and Belldandy on one bike and Morgan and Megumi on the
other. It's a close one, but Keiichi and Belldandy win. The event jolts a
few of Belldandy's memories. This is hopeful because it means her memories
are only buried not wiped. Urd says even someone like Celestine can't wipe a
goddess' memories. Belldandy overhears this and runs out of the temple and
she follows a small crystal to an empty hall. It was Celestine and Belldandy
demands to know why he sealed her memories. In response, he shows her an old
memory that was buried long ago.
When Belldandy was young, Celestine took her to see the Gate of Judgement
(7). If a couple from different planes of existence fall in love, they will
eventually end up here. If there are any doubts between them, they will be
split, never to meet again. If their love is true, they will recieve the
blessings of Gods. No couple has ever come out together.
He shows a recording of Morgan and a male at the gate. They walk through,
but Morgan comes out alone.
Celestine tells her the Gate exists to test humanity, to prevent the joining
of worlds. The Gods' have watched over humanity since its birth. They know
their pain but pretend not to see. They continue to test them, only
confering their blessings upon the chosen. Celestine feels that is unfair.
He wants to help everyone, take away their suffering. To do that, he wants
to create a new order in Creation. His first step is to destroy the Gate of
Judgement. His rebellion has begun and he wants Belldandy to join him.
Before she can react, Celestine is attacked by Heaven's defenses. Belldandy
lashes out at them and kills them. Belldandy is "contained" while Celestine
is taken to judgement. (8)
As a high ranking member of Heaven's order, Celestine's crimes are
unforgivable (9). His spirit is to be sealed away and imprisioned on the
moon.
Belldandy they cannot do without, so the whole affair is clsssified at the
highest level and her memories of the events sealed. Urd gets to deliver the
"treatment" to a catatonic Belldandy. When Belldandy awakens, she remembers
none of this and is told Celestine has gone away on "important business".
As the flashback ends, Urd arrives from an overhead screen. Still confused
by her ressurfaced memories, Belldandy attacks her! As the battle wears on,
Keiichi and Skuld arrive (10). He manages to snap Belldandy out of it but
she loses control of her magic. The resulting cyclone destroys the interior
of the building.
In her mind, Belldandy has finally come to terms with the past. Her magic
dissipates. Skuld is the first to awaken from the storm. She faces Celestine
and, sommoning her angel, blasts him through the wall. Unfortunately, this
causes a flood. Keiichi is nearly drowned trying to save Belldandy.
As Celestine flees the scene, his form dissipates, revealing a wounded
Morgan. His plans have just begun...
The sisters return to the temple and heal Keiichi. As they watch him sleep,
Belldandy suggests to Skuld that they return to Heaven after everything is
sorted out. She is so sad that she has brought only sad memories to Keiichi.
Skuld manages to persuade her to keep trying. They will recover her memories
and she will be back to before.
The next morning, Keiichi wakes up and goes to college first, letting
Belldandy sleep in. He finds the wounded Morgan in the clubhouse. While he
is bandaging her wounds in the infirmary, Morgan tells him how she had to
leave her love and how she feels that Keiichi and Belldandy together can do
what she could not. She cannot allow that. Yet everything she has done only
brings them closer together. Morgan asks if the world was changed, could
Keiichi love her? Keiichi can't say yes, Morgan tells him Belldandy will be
Celestine's and he will be alone. Then she kisses him. Belldandy sees this
and runs away in tears. Keiichi manages to push Morgan away, she reverts to
her fairie form and vanishes.
In Heaven, Celestine's virus has spread at an alarming rate. 20% of the
System is compromised and the defenses are ineffectual, at this rate the
earthrealm will soon be affected as well. There are no further options,
Peorth makes the decision to use the vaccination procedure.
Keiichi arrives home to hear Skuld arguing against using the vaccine.
There's only 16% probability of success, if it fails all three of them could
lose their memories of the earthrealm. It's so dangerous, it hasn't been
used in centuries.
Belldandy tells Keiichi how she couldn't stop feeling uneasy and torn at
seeing Morgan kiss him. She came to grant Keiichi his wish yet has fallen in
love with him. She asks if he could like someone with such jealousy in her
heart? Keiichi says that's why he loves her.
He tells her even if they both lose their memories, even if they are apart,
he will find her and they will start over again. No matter how many times,
no matter how long it will take. They embrace and then walk to the temple
where Urd and Skuld have already drawn a spell on the floor for her.
Belldandy and Peorth start chanting the spell to link her to the System
(11). Then Belldandy is- quite literally- opened up to reveal the virus
inside her. The vaccine is downloaded into Belldandy then things go wrong.
The virus grabs the vaccine and rewrites it into a backdoor program straight
into the heart of the System.
At this point Keiichi collapses. When he gets up again, he has Celestine's
face markings! Morgan had transfered Celestine into Keiichi when she kissed
him. He runs to Belldandy and grabs the virus. His program reaches the most
protected program in the System and delivers it into his hands. Celestine
rips the program out of Belldandy's body and mixes it into the spell already
drawn onto the floor. It proves too much for Belldandy, she collapses. The
spell twists and grows until it covers a large area around the temple, then
it becomes a portal through which a giant tree emerges.
Meanwhile Keiichi is adrift in Celestine's memories...
Belldandy aged 7 meets her special teacher, Celestine, for the first time.
He revives a little bird that Belldandy has found. Afterwards he takes on
his oath of service... (12) Celestine playing hide and seek with Belldandy
and Urd. He finds Belldandy almost immediately because he's always thinking
of her. Then she sings for the trees... Belldandy aged about 12, sitting at
the edge of a balcony, singing the same song. She turns around, runs
_through_ Keiichi towards Celestine... Belldandy asleep next to Celestine
under a tree. She's growing up...
Belldandy at a huge reception celebrating the completion of her tutelage
under Celestine. She will now begin her assignment with the Goddess Relief
Office. But Celestine knows the world is filled with pain, sorrow and many
things that will break her heart and lose her inocence. The world will have
to be changed...(13)
Belldandy awakens to a terrifying sight. Celestine has summoned the World
Tree itself (14)! He will use the energy stored in the Tree to breach the
barriers of Heaven and remake the world into one without suffering.
Belldandy objects, she has seen that the world is filled with joy, sadness
and love as it grows, while Celestine has merely been existing for all this
time. But Celestine persists, there will be loses in the years and eons to
come. He can't, he _won't_ stand for that! Celestine begins his next phase,
he executes a program to create a destroyer to chop down the Tree. Heaven is
powerless to stop it because the System is non-functional due to the virus
damage.
Urd and Skuld awake to find themselves high up on the Tree's branches. They
approach Celestine's destroyer and Urd unleashes a lightning storm (15) at
it- but the destroyer has spell deconstructor program protecting it. Urd
doesn't get a second shot as she has to fend off Morgan.
Meanwhile, the destroyer chops down a trunk. The energy stored in the Tree
begins to spill out. When all three trunks are chopped, the resulting energy
release will destroy the world!
Belldandy confronts Celestine. She is appalled by his actions. He was the
one who taught the value of life, yet he is now willing to destory all life
to create his new world (16).
Keiichi's voice can be heard as Celestine continues to talk to Belldandy. He
tells her how much he needs her in his new world and how much he wants her
by his side.
The destroyer chops down the second trunk. Although the System has begun
recovering from Celestine's attack, it is doing so too slowly to cover the
destroyer's damage. Peorth decides to crash halt Celestine's program before
things get even worse.
On Earth, a portal opens in the sky and shines a shaft aimed at Celestine
and a blast is fired. He is upset that Heaven finally resorted to extreme
force to stop him and Belldandy will be part of the sacrifice too. The blast
is almost to him but Belldandy intercepts it with a barrier. She is appalled
by everyone's use of force. True power should be used out of love, and she
will protect her love even if it kills her. For Keiichi, any world without
Belldandy is meaningless, he regains control of his body and Celestine
manifests on the back of his right hand.
The blast pushes Belldandy back but Keiichi is there to catch her. Even if
it means going against the gods, he will protect her. He calls upon
Celestine's power to aid Belldandy. As the powers meet, the blast is
converted into a portal that swallows Keiichi, Belldandy and Morgan then
vanishes.
Belldandy awakes to see Keiichi's face, she has regained her memories of him
(17)! Her joy is damped by the realisation that they are at the Gate of
Judgement. Although damaged by Celestine's attack years ago, it remains
standing. Keiichi has already heard its story from Celestine, hand in hand
he and Belldandy prepare to walk through. Behind them, Morgan wonders why is
she here again. Her love is already lost to her. Keiichi tells her although
he and Belldandy are nervous, they will not let go of their hands, because
he wants to be with her for life. And so...
As they past the threshold, the Gate glows. The Gate is located in the
middle of a red wasteland, yet Keiichi and Belldandy have emerged- together-
on a hill overlooking a lush green forest!
Behind them, Morgan is witness to this vision too. Belldandy says humans
have the strength to overcome obstacles, she believes every one does. Morgan
finally knows why she failed before. She didn't believe in herself and
always worried about the day they would break up. The important thing should
have been to live in the present and believe in the future. She will remain
here. Should other couples arrive, she will tell them of Keiichi and
Belldandy. (18)
The portal returns the pair to Earth just as the destroyer finishes off the
last trunk. After setting Keiichi down, Belldandy rejoins her sisters.
Although all appears lost, Belldandy reminds them that the world is stronger
than that. It is filled with energy to live on and head into the future. The
thoughts and feelings of love can become a goddess' power too and they will
use it to help the world heal itself. The three goddesses take up positions
around the destroyer and manifest their angels as giants (19). As Belldandy
leads them in singing Coro di Dea, a new program manifests itself in Heaven.
When they see it, Peorth and the other goddesses join the chorus as well.
Streamers of light wrap up the destroyer in a glowing coccoon, all the
energy loosed by the destruction of the Tree. As the song builds to its
climax, a phoenix bursts forth from the egg and soars heavenward, behind it
the Tree is restored. The crisis has passed.
On Earth, Keiichi and Belldandy say goodbye to Celestine. He is sorry for
not being a good teacher but is glad to see that Belldandy has grown into a
fine goddess. Perhaps they will become an example for the Gods. He thanks
Belldandy for the chance to hear her sing one last time  before dissipating
into the wind.
Belldandy tells Keiichi their previous contract has been nulified by the
virus, she is free to grant him another wish. For Keiichi, it obvious!
